This thread is talking mostly about Portal 2 and it's timeline along with Half Life.

Portal 2, the years
Speculation says that over thousands of years has past after the incident at the Aperture Science Laboratories involving GLaDOS and Chell. Around 2000, GLaDOS kills everyone inside with the deadly neurotoxic accept certain individuals including some other test subjects and Chell and Doug Rattmann, a remaining employee that keeps Chell under supervision for some time. Chell, starting into Portal 2, wakes up thousands of years later from her stasis by a remaining personality core, Wheatley, that helps her escape and then later backstabs her (spoilers).

Connection
Now, I believe that it has been several years since of the decay. Plants and vegetation has grown within the facility, even the most deepest parts. Plus the steel and metal material seems to be corroding away, which is a big bonus in knowing that it has been quite some years. Maybe not, thousands of years, but many years. In the game, we are set into this facility that is based in the United States in Upper Michigan in the Upper Peninsula to be specific. Bought by Cave Johnson as a so called, 'salt mine'.

Juicy Stuff
Upper Michigan in the Upper Peninsula doesn't have any salt mines. It is a mountainous landscape.
On top of that, wheat can't be grown there. It is too cold. So why was their wheat fields at the end of Portal 2? Players believe that maybe everything Chell saw was just a lie and she is still in the facility. Others believe that the Combine may have flatten out the mountains (possible) for space. And others think that maybe, nothing is truly real and she is still in stasis maybe. Depending on the mine, there may be a salt mine deep down in the Earth's crust or possibly, but unlikely, the upper mantle.

So what happen to the Combine? It is really unknown, but we can guarantee that the humans are alive and other creatures. If the world went through thousands of years, the Combine would have taken the resources by now and be done with us. My speculation is that the Combine were defeated somehow and humans are just roaming around out there.
So where is the exact location? My idea would be near a national forest in the Upper Peninsula or POSSIBLY BUT UNLIKELY on the island of Isle Royal National Park. Some have speculated it may be in Cleveland, OH, which would make a little sense because maybe the newspaper could be a cover up from the real location. Now, I believe, the facility is located between Michigan and Ohio somewhere, but not quite sure.

Just remember that the Borealis (lost ship) is a big container ship. It would have to go through the Great Lakes and head North-East, past Montreal moving into the Gulf of St Lawrence, then moving North into Greenland's waters towards the Arctic. The Borealis had to move a long ways to the Arctic, if departing from one of the Great Lakes.

Also, by the ending seems to be taken place near summer time. I believe that at the scene when the moon was showing, it was a full moon. Also at the end, it looked pretty clear and sunny out. My speculation would be between July and August when the full buck moon comes out. This little fact has really no reason behind it, just saying.

At least 50,000 years have passed between the events of Portal and Portal 2, It's stated in "The Final Hours of Portal 2" e-book.

I don't think the combine rule or even humanity still exist on earth in that universe after such a long period of time.

I thought that too, but GLaDOS said otherwise and said that she saw a couple humans. Now, you may think, can't she be lying? Well, I don't think she can lie that much. Also she seemed pretty truthful about it. There are still humans and I believe that maybe, the humans are using some of the combine technology. I imagine by this point, disease would have been long gone and the life expectancy has grown really high. Even in Dr.Breen's speeches, he spoke about human immortality, though it seems unlikely in this scenario, it is possible.
